Integrating two different systems will always come with some challenges. While applications are often built to work with others, since interoperability is a key need in healthcare, it's not always perfect. Sometimes unforeseen problems arise when the applications get a broader use, or the knowledge an employee has on one system doesn't translate to what is needed for another.
